Hesitation is still there

Happens every couple weeks still.  Just a quick hesitation when I'm speeding up or going up a hill.  Sometimes only once, sometimes 2 or 3 quick ones in just  afew seconds.

It was happening on both the old engine and the one the guys helped me put in last year.

Has a new coil.

Has throttle body from old engine. 

Maybe a sensor?

I also think my exaust manifold may be slightly loose again, could that do it?
 
Did you replace the O2 sensors with the new engine?

My jeep does that on lower octane Gas, but I know it's because of my O2 sensors are bad.  Try putting Super in for a couple tanks and see if it goes away.  If so it's probably the O2 sensors.

Is this a 2000+ distributor-less ignition? If not, clean and/or replace the distributor cap.
 
In not that, then check/replace the plug wires. They can start to arc when the get old.
 
Also replaced the Wires/plugs/dist. cap.  Goes away for a month or 2 then comes back.

I'll try O2 sensor next.
 
my jeep does the smae exact thing. I talked to a tech at a nearby jeep dealership he said that he had seen the pick-up for the camshaft sensor become loose. there is a roll pin that holds that pick-up on to distribitor shaft. he said that he has seen that pin roll fooling the computor on the camshaft position which changes the timeing advance.

this all makes sense to me.  but for now the cap and rotor have fixed mine but if it comes back like yours has I will check into this theory.
